Support for SermonSpeaker 4.x is canceled as it is for Joomla 2.5. I will gladly assist you with minor issues but I will not fix any bugs anymore in this releases.
The fix is to upgrade to SermonSpeaker 5.x and Joomla 3.x, which is better anyway.

I have played around with it and couldn't produce an error anymore when I commented those three lines out. The pagination seems to be based on the current URI now. So I think they are no longer needed. Feel free to comment them out and see if everything still works. If anything breaks, tell me 
The duplicate you see is not really a duplicate. The first "sermons" is the menu item alias and the second one the view. They just happen to have the same names in your case. This is mainly caused by how the SEF routing works.
Removing the code on line 25 will remove the view part from the pagination links. But it still will be there on the links from the module, and it probably need to remain there otherwise SEF will fail.
