Support for SermonSpeaker 4.x is canceled as it is for Joomla 2.5. I will gladly assist you with minor issues but I will not fix any bugs anymore in this releases.
The fix is to upgrade to SermonSpeaker 5.x and Joomla 3.x, which is better anyway.

SermonSpeaker uses 3 CSS files:
  • /media/com_sermonspeaker/css/sermonspeaker.css
  • /media/com_sermonspeaker/css/frontendupload.css
  • /media/com_sermonspeaker/css/icon.css

I would have a look at the template, I doubt it's related to SermonSpeaker itself.

SermonSpeaker does nothing fancy with either CSS nor Javascript. I can't imagine anything that could hide the whole thing. If you delete the SermonSpeaker CSS and Javascript, it would still show and look quite well. Only the player would not show due to the missing Javascript.

However if the templates CSS get messed up, then all sort of strange things could happen.

RokBooster sure has a bug when I use it with the Allrounder template and I guess that's not a single template making problems. I would contact the developers and see if they can figure it out.

I don't think Javascript files could mess up your site. That makes no sense at all. The only files SermonSpeaker uses are the ones for the player (depending on the active player):
  • /media/com_sermonspeaker/player/jwplayer/jwplayer.js
  • /media/com_sermonspeaker/player/flowplayer/flowplayer-3.2.10.min.js
  • /media/com_sermonspeaker/player/audio_player/audio-player.js
  • /media/com_sermonspeaker/player/vimeo/ganalytics.js
  • /media/com_sermonspeaker/player/wmvplayer/silverlight.js
  • /media/com_sermonspeaker/player/wmvplayer/wmvplayer.js
and for the uploader in the sermon edit form. But this one isn't loaded in regular views, so this can't be your issue:
  • /media/com_sermonspeaker/swfupload/fileprogress.js
  • /media/com_sermonspeaker/swfupload/handlers.js
  • /media/com_sermonspeaker/swfupload/swfupload.js
  • /media/com_sermonspeaker/swfupload/swfupload.queue.js
All other Javascript code is generated dynamically and put into the page itself.
