Support for SermonSpeaker 4.x is canceled as it is for Joomla 2.5. I will gladly assist you with minor issues but I will not fix any bugs anymore in this releases.
The fix is to upgrade to SermonSpeaker 5.x and Joomla 3.x, which is better anyway.

SermonSpeaker uses 3 CSS files:
- /media/com_sermonspeaker/css/sermonspeaker.css
- /media/com_sermonspeaker/css/frontendupload.css
- /media/com_sermonspeaker/css/icon.css

Strange, turning on RokBooster even with these excluded still breaks it... Ah well.

I would have a look at the template, I doubt it's related to SermonSpeaker itself.
SermonSpeaker does nothing fancy with either CSS nor Javascript. I can't imagine anything that could hide the whole thing. If you delete the SermonSpeaker CSS and Javascript, it would still show and look quite well. Only the player would not show due to the missing Javascript.
However if the templates CSS get messed up, then all sort of strange things could happen.

Talking to the guys over at RocketTheme, they said to add the SermonSpeaker JS to the ignored files. Can you tell me which file that would be?

I don't think Javascript files could mess up your site. That makes no sense at all. The only files SermonSpeaker uses are the ones for the player (depending on the active player):
